Some tour operators or agencies ask you to pay for the visa or not.
If it's written in the contract, you won’t be able to avoid it, so there’s no point in getting your visa in advance. Plus, it’s often useless—there are often issues with e-visas, and the same goes for getting it on arrival. Some let you choose, but in that case, they might ask you for local transport fees if they have to take you to the boat (for a cruise or hotel).
So, in short, if it’s in your contract and you have no choice, you’ll be forced to pay them for the visa, knowing that you’ll have to fill it out yourself once you’re there.
Also, if you’re traveling with a passport, no problem—it’ll be handled on it. With an ID card, you’ll need to bring two passport photos (one is enough), the photo will be stapled to the yellow immigration card (visa), and the fiscal stamp will be added along with the customs stamp when you pass through.
Both passports and ID cards must still be valid for six months after your return date.
